How do I popup a layer so that the half that belongs over a text area, does not appear behind that text area or other form element in NS 4.X?

Unfortunately, you can't. See the link above for a detailed discussion 
of positioned elements and form elements or plugins from 
WebReference.com.
One alternative is to place the form on a layer itself, then hide it 
when you need to show another on top of it. You have to place the 
entire 
form between the layer tags however:
<layer name="formLayer" left=100 top=20>
<form action="/cgi-bin/process.cgi" method="post">
...
</form>
</layer>
